- come possiamo difenderci ? Come combatterli ?
Foreword
Uomini, batteri, protozoi e virus
Cicli bio-geochimici naturali e… innaturaliCicli bio-geochimici naturali e… innaturali
Self/Non Self or Danger Signals ?
1998. The pretty picture we've shown you turns out to be a simplification of reality. Now that the complete genomes of more than a dozen microbes are known, it seems that Eukarya - the higher organisms - may not have sprouted off the Archaea, as Woese supposed. Genetic information from organisms on the three branches of life seem contradictory at this point. As Woese said… "Each picture is different, so there's tremendous confusion." The problem could be rooted in the ability of organisms like bacteria to transfer groups of genes among themselves, or even to engulf other organisms and incorporate their genes. That kind of transfer would make a tree metaphor, with everything tracing back to a common ancestor, less appropriate than a network metaphor, with myriad connections between what we've been calling branches on the tree of life. Woese's Proposed Classification of Lifeforms

Here .. a viral gene has been sequestered to serve an important function in the physiology of a mammalian host. This gene, encoding a protein that we have called syncytin, is the envelope gene of a recently identified human endogenous defective retrovirus, HERV-W. We find that the major sites of syncytin expression are placental syncytiotrophoblasts, multinucleated cells that originate from fetal trophoblasts. …syncytin may mediate placental cytotrophoblast fusion in vivo, and thus may be important in human placental morphogenesis.
Simplified drawing of the human placental villous structure, showing the cytotrophoblast at different stages of differentiation, syncytial fusion, syncytiotrophoblast differentiation and shedding.
A child in the womb carries foreign antigens from the father as well as immunologicallycompatible self-antigens from the mother.
In the early 1970s, scientists scanning baboon placentas with the electronmicroscope were startled to discover endogenous retroviruses budding from the syncytiotrophoblast. Similar viruses were subsequently detected in the placentas of healthy cats, mice, guineapigs and humans… Genome sequencing reveals that 8% of the human genome consists of human endogenous retroviruses, or HERVs, and, if we extend this to HERV fragments and derivatives, the retroviral legacy amounts to roughly half our DNA. Although many HERVs have been degraded into fragments, they are still readily identifiable from the presence of any of three pathognomonic genes, gag, pol and env, and their flanking long terminal repeats or LTRs …

Transposable elements can be seen as a natural genetic engineering system capable of acting not just on one location at a time but on the genome as a whole ..This dynamic view of the genome has been illustrated most impressively by Shapiro who stated that the genome is composed of modular units arranged in a “Lego-like” manner that can be altered under certain circumstances

For years, bacteria have had a bad name. They are the cause of infections, of diseases. They are something to be scrubbed away, things to be avoided.
But now researchers have taken a detailed look at another set of bacteria that may play even bigger roles in health and disease: the 100 trillion good bacteria that live in or on the human body.

One subject that appears to show a strong correlation is the development of asthma and obesity
In fact, in numerous animal studies, helminth infestation has protected rodents against colitis, asthma, rheumatoid arthritis, food allergies and type 1 diabetes.
Researchers have conducted few human studies, but most have shown promise. In a clinical trial published in 2005 in the journal Gut, Weinstock asked 29 participants with Crohn's disease (another autoimmune inflammatory bowel condition) to ingest 2,500 pig whipworm eggs every three weeks for six months. Twenty-three patients (79.3 percent) improved significantly, and 21 (72.4 percent) experienced remission.

More than 50% of the world's population harbour H. pylori in their upper gastrointestinal tract. Infection is more prevalent in developing countries.
There is now considerable evidence that H. pylori has colonized the stomach of humans for more than 100,000 years. Its persistence and ubiquity before modern times suggest selection for its presence, possibly based on enhanced protection against diarrhoeal diseases and improved energy homeostasis
( leptin/ghrelin-mediated..)In response to changing hygiene demographics and antibiotic usage, H. pylori is disappearing

.. it has become evident that the genome is a complex molecular system (network) made up not only by DNA sequence, but also by a dynamic and responsive structure of histones and an "epigenetic" cloud of molecules (methyl and acetyl groups, enzymes, transcription factors, microRNAs )..

• Xu and Gordon describe our microbiota as a “multifunctional organ whose component cell lineages provide metabolic traits that we have not fully evolved in our own genome”.
• These traits include the ability to digest plant polysaccharides, the biotransformation of conjugated bile acids, the synthesis of vitamins K and B12, and the regulation of fat storage.

• Therefore, mammals have co-evolved with bacteria such that our bodily phenotypes do not develop properly without them.
• Moreover, just as differentiating cells provide different development functions in the body, so do the different species of bacteria.

Dall’immunogenetica all’ologenomica

One of the first observations that shed some light on immunological tolerance was made by Ray Owen in 1945 on dizygotic cattle twins. R Owen noted that: - dizygotic dizygotic cattle twins that shared the same placenta were blood cell chimaerascattle twins that shared the same placenta were blood cell chimaeras, ie contained blood lymphocytes of two different haplotypes in adults and, - these two haplotypes co-existed in the adults without mutual rejection.. Owen correctly concluded that tolerance in these animals resulted from their sharing of the placenta in foetal life, ie from exposure to the antigen during the development of the from exposure to the antigen during the development of the immune systemimmune system.. .. This interpretation was rigorously confirmed and extended in mouse by Peter Medawar and his colleagues who injected newborn mice of CBA strain with spleen cells from a different strain

Here .. a viral gene has been sequestered to serve an important function in the physiology of a mammalian host.

But now researchers have taken a detailed look at another set of bacteria that may play even bigger roles in health and disease: the 100 trillion good bacteria that live in or on the human body.

A phylogeny is a tree representation for the evolutionary history relating the species we are interested in.This is an example of a 13-species phylogeny. At each leaf of the tree is a species – we also call it a taxon in phylogenetics (plural form is taxa). They are all distinct. Each internal node corresponds to a speciation event in the past. When reconstructing the phylogeny we compare the characteristics of the taxa, such as their appearance, physiological features, or the composition of the genetic material.

Tolerance is acquired NOT genetically programmed
Clonal deletion
Clonal anergy
Suppressionby T-reg, CD 25+ ecc..SELF is acquired (epigenetic, metagenomic..)
not immuno-genetically determined Receptor editing

Here, we report that colonization by gut microbiota impacts colonization by gut microbiota impacts mammalian brain development and subsequent adult mammalian brain development and subsequent adult behaviorbehavior.. This behavioral phenotype is associated with altered altered expression of genes known to be involved in second expression of genes known to be involved in second messenger pathways and synaptic long-term potentiation in messenger pathways and synaptic long-term potentiation in brain brain … our results suggest that the microbial colonization the microbial colonization process initiates signaling mechanisms that affect neuronal process initiates signaling mechanisms that affect neuronal circuits involved in motor control and anxiety behaviorcircuits involved in motor control and anxiety behavior

Accumulating data now indicate that the gut microbiota gut microbiota also communicates with the CNS--possibly through neural, endocrine and immune pathways--and thereby influences brain function and behaviourinfluences brain function and behaviour. Studies in germ-free animals and in animals exposed to pathogenic bacterial infections, probiotic bacteria or antibiotic drugs suggest a role for the gut microbiota in the regulation a role for the gut microbiota in the regulation of anxiety, mood, cognition and pain.of anxiety, mood, cognition and pain.
